Rurouni Kenshin: Origins is taken place in the early Meiji era of Japan and it is the tale of Himura Kenshin, a former assassin known as Battosai who has decided not to kill anyone in his present and future life. Kenshin roams Japan with the intention to help those who are in need of protection and aid and to atone for the lives he took in the past. The storytelling sequence begins as Kenshin together with Kaoru Kamiya, who owns the dojo, and other characters like Sanosuke Sagara, Megumi Takani, and Yahiko Myojin come to the Kamiya Dojo.
Kenshin is stuck in his past as Battosai when he faces different enemies of his past like Jin-e, a barbaric murderer employed by Kanryū Takeda, a corrupt and wealthy tycoon. The plot is filled with violent fights, moral problems, and Kenshin's inner struggle to accomplish his vow of keeping away from killing when he defends his friends and the harmony that he loves. The story also gets into the historical background of the Meiji Restoration and the tensions that emerge from the transfer from the Shogunate to the new administration.

Himura Kenshin (Takeru Satoh):
- A killer who has now embraced a new life after the war he was a part of - who has sworn never to kill again - is on his way with a poor little boy in tow through the most desolate countryside a city ever was before
- Brilliant swordsman called the Battosai who fought for the freedom of the revolution.
- Kenshin is in a dilemma from his horrific unpredictable past yet the man desires for his comrades to be secure and just to win triumph.
Kamiya Kaoru (Emi Takei):
- A teacher of the Kamiya Dojo, registers it between her notable achievements, which she had gotten from her late father.
- Aikido which is basic and only tries to apply some of its principles are her main Kendo specialties and she is so attached to these sports and friends.
Sagara Sanosuke (Munetaka Aoki):
- A street fighter turned friend, he fights off attacks from the evil Kura
- Very agile and capable of fighting as well- those are two of his many powerful qualities.
Takani Megumi (Yū Aoi):
- A skilled healer who is but a doctor has been bribed to make opium for Kanryu, a drug baron, because her family was a well-known healer family
- Helped by Himura Kenshin she then became a part of the family of the sold-lady doctor who was taken in a name, Tsumura Atei.
Myojin Yahiko (Taketo Tanaka):
- A young boy and the only student at the Kamiya Dojo.
- Eager to learn and grow under Kaoru's guidance.
Saitō Hajime (Yōsuke Eguchi):
- Formerly a soldier of the pro-Imperial forces, now he is the headman of the hometown church of Meiji-like navy forces.
- Known for his brave/disposed attitude and master swordplay.
Udō Jin-e (Kōji Kikkawa):
- One of Kanryū's men, a survivor of the Battle of Toba-Fushimi.
- Uses a technique that can paralyze opponents, posing a significant threat to Kenshin.
Gein (Gō Ayano), Inui Banjin (Genki Sudo):
- Other notable adversaries working under Kanryū, each with their unique skills and threats.
